Citing QIIME. The MacQIIME package includes many separate software packages developed by many different research groups, all wrapped together by the QIIME scripts. Since you install MacQIIME in just one step, all those separate software packages seem somewhat invisible, and you may not even notice whose software you're really using. Here is a guide to some important references you may want to cite.
About
MacQIIME is a precompiled installation of QIIME, with all its dependencies, placed in one easy-to-install and easy-to-update folder. It will install (and can be quickly deleted, if you like) in Mac OS 10.6 and up. It will not replace, modify or break any existing software on your computer. MacQIIME is normally invisible to your terminal shell until you source the environment variables with 'macqiime' command, in order to keep things in a neat bottle and avoid compatibility issues with other software.
In a collaboration with multiple labs on high-throughput sequencing analysis, we needed an easy way to install QIIME (and its many dependencies) and keep it updated on many Mac computers. This self-contained MacQIIME package seemed like a nice solution. I'm making MacQIIME available as a public download so that others might benefit from the initial bit of work that went into it. I'm not a software developer, though I know my way around Unix, and I use QIIME quite frequently. That said, this open-source package is provided free with no warantee, no formal support, and no guarantee that it will or will not do anything.

Jun 21, 2018. If you’re using a QIIME virtual machine¶. If you run QIIME from within a virtual machine, you can either download the latest QIIME image or upgrade an existing one (e.g. To keep your settings, files, etc.) by following the QIIME Virtual Box install instructions. If you run QIIME using the AWS EC2 service, visit this page for the latest QIIME AMI. Miniconda is a free minimal installer for conda. It is a small, bootstrap version of Anaconda that includes only conda, Python, the packages they depend on, and a small number of other useful packages, including pip, zlib and a few others.
Installing MacQIIME
It provides an index of qiime scripts and options. We will be using the default for most of the time, but for each script, it is useful to open its documentation and assess the alternative options. 2.1 Understanding the QIIME mapping file. QIIME requires a mapping file for most analyses. This file is important because it links the sample IDs. Instructions for QIIME 2 installation on Linux, Mac and Windows and the latest release of the software can also be found in these docs. If you have anaconda/miniconda then use the following commands: Visit the QIIME 2 documentation and navigate to Natively installing QIIME 2 to find the link for the latest version of QIIME 2. Then install as.

The MacQIIME package will install only on Intel Mac computers with OS X 10.7 and up. The tgz file (download link on top of this page) includes an installation script, which you will have to use from the command line. You will be asked for an sudo password, so you must have administrative privilages and access to the root (/) of the filesystem to install. This was necessary because a number of packages require absolute references to directory locations.

Other Options for Trying Out QIIME
The easiest way to try out QIIME is with the QIIME Virtual Box. This will work on any OS (Windows, Mac, Linux, etc) as long as the computer has two or more cores. I've used this virtual box to teach students how to process high-throughput 16S rRNA gene sequences, and allthe students were able to quickly install it and start analyzing data. The MacQIIME package, however, may be useful to someone who wants to use QIIME more extensively in Mac OS X. As a native installation, it has more memory and CPU resources available, and direct access to the base filesystem.
Of-course, the best way to implement QIIME is to compile and install everything yourself. The installation is a solid day worth of work, but the things you will learn are very helpful in understandinghow everything works. :)

How To Download Qiime Machine Learning
A file called Miniconda3-latest-MacOSX-x86_64.sh will be shown in your Downloads folder.
Step 2: Open a Terminalwindow.
(If you don’t know how to open a terminal window, through lauchpad type in Terminal, you will see the application.)

In the terminal window, type in the following.
Scroll through the license (press the Space bar or Enter to move through quickly), type ‘yes’ to approve the terms, and then accept all the installation defaults.
Step 4: Close the Terminal window, and open a new Terminal window.

Step 5: Uninstalling Miniconda
To uninstall Python Anconda/Miniconda, we just simply remove the installation folder and remove the environment variables set in the hidden file .bash_profile https://pulccamter.hatenablog.com/entry/2020/10/12/170345. in your home directory. https://systempowerup333.weebly.com/microsoft-jet-db.html. For my installation, it will be just like this.
Then, you can edit the .bash_profile file and remove the following entries added for Anaconda/Miniconda directory from your PATH environment variable.
If you do not know where the hidden .bash_profile is located and how to edit it, see below for detailed instructions.
(1) Open a new terminal and go to your home directory. You can do this by using the command below.
(2) use the following command to list all files, including hidden files in your home directory.
(3) Use the
cat command to see the contents of the hidden file .bash_profile. Type the following command into your terminal.
You will see something like the following (depends on what you installed, if you installed Miniconda3, you will only see the first two lines. If you installed Anaconda3, you will see the bottom two lines.
(4) To remove installed Miniconda/Anaconda from your .bash_profile use the command below to edit the file using the nano editor.
Remove the Miniconda /Anoconda path in your .bash_profile hidden file.

Save changes by typing Y.
Close the terminal, and now Miniconda/Anaconda should be successfully uninstalled from your Mac.
(Tested on macOS Mojave. Note that you can install Miniconda onto your Mac even when you are not an admin user.)
